Now what i suggest for progression is to do everything you can in moonrise before you complete the temple (with shadowheart or she'll leave the party) because the entire tower will turn hostile once you complete the temple (unless you help balthazar) and they will kill the prisoners, so only complete the temple when you are ready to move to act 3.

Stage 2 is after you do the Shadowrealm. As long as you do not go into the shadowrealm, you can continue to do just about everything related to moonrize tower, up to a point where you hit a wall trying to find the Duke. Afterwards, you gotta go to the shadowrealm.
